We present YAPPIS-Finder, a multi-parametric approach, to predict the positions of protein-protein interaction sites on protein surfaces. For the development of YAPPIS-Finder, a non-redundant database of 2265 protein-protein interaction interfaces (PPIIs), including 4530 interacting protein partners (PPIPs), that depicted the interactions between protein chains in experimentally determined protein-protein complexes (PPCs), was used. To develop YAPPIS-Finder, a parametric score was derived from the evaluation of 4530 PPIPs concerning their residue interface propensity, hydrophobic character, and the associated solvation free energy. YAPPIS-Finder's application to a different dataset of 4290 PPIPs, part of 2145 PPIIs, enabled the determination of the optimal parametric scores and protein-probe van der Waals energy of interaction. Based on the optimal PPIP parametric values and van der Waals energy interaction threshold for protein-probe pairs, the YAPPIS-Finder was applied to a blind test set of 554 protein chains, successfully predicting 69.67% of the interacting sites correctly. In its prediction of a single PPI site per protein chain, YAPPIS-Finder's results covered 2291% of the actual sites. Contrary to the other estimations, the sites foreseen by SPPIDER encompassed 227% of the real sites.
